I can confirm that terraforming, does indeed, get rid of the resource. I did that in my current game not even thinking about it when I noticed my nanite income was 0. Not I’m using 2 and producing 2, but just 0. Check the planets and the resource was gone. You lose the resource permanently. Learned this a couple games ago to my disdain.

I believe after wiping out the Dessanu their planets crumble into runied nanite worlds which has a chance to let you harvest nanites. They're also terraforming candidates and if you terraform them and colonize them the nanites are lost.
