I have never been able to run it on Yuzu for more than 1 hour straight without a crash. Sometimes it even crashes 3-4 times within 1 hour. I have the opposite experience - docked on a decent TV feels so much easier to see what's going on and take really good lines imo. Pro controller feels nicer than joycons as well. Ryujinx has very limited vulkan support having only recently added it, making it more ideal for Nvidia gpus since they have better compatibility with old APIs like OPENGL. But Yuzu has been known to usually have better performance overall across most games. Of course, it depends from game to game what render API it'll function better under.

Ryujinx works best from what I've seen and heard all though it does come with it's issues. Ryujinx just updated their application just for totk. Best way to do it with ryujinx is have the xci file of totk and instead of getting the 30fps mod just switch to handheld mode instead of docked and under graphics settings turn fxaa on for post processing I believe.
